We'll be traveling to Paris in September via Heathrow. We have an approximately 2 hour connection. Will we need to go through EES in London or Paris?

Paris. UK is not part of that system.

London and the UK use the ETA, which stands for "Electronic Travel Authorization." That said, if you are just traveling through Heathrow on your way to Paris, you do not need to get the ETA then she will not be leaving the secured area at the airport.
