Flying from Venice to Nuremberg with a stop in Hamburg. Do I have to pass through customs in Hamburg or just at my final destination? Just want to make sure I leave enough time in between flights if customs is necessary.

There is no customs or immigration check, your flights are essentially "domestic" connections. Nuremberg is a small airport so changing flights will be a breeze.

My connection is actually through Hamburg with Nuremberg as my final destination. How hard is Hamburg to navigate? Is 90 minutes enough time between flights? Thanks for your help!

90 minutes is more than enough time. As international airports go, Hamburg is fairly small.
