We will be in Prague for the final leg of our trip, but need to return to Frankfurt for our flight home (using miles - already booked). I've found a one-way flight on Czech air for $604 US! Then I looked up a round trip ticket and it's only $86. Any problems with not flying the "return" trip to Prague and using the round trip as a one way?

Probably not. I am sure that somewhere in the fine print is the ability of the airline to charge you for a one way fare if they find out that you didn't use it. But probability is low that they would be able to figure it out. You just missed the flight.
