I am flying into Frankfurt this October en route to Munich, to meet my wife (who is taking a train, herself, in from Vienna). My question is: Is it easier to depart from the airport to Munich Hbf. or take the S-Bahn to Frankfurt Hbf. then travel to Munich Hbf?

There is more than one direct (no change) ICE connection per hour from the Frankfurt airport Fernbahnhof (long distance train station) to Munich. That makes it pretty easy.
If you take the S-Bahn to Frankfurt Hbf, in most cases it goes through the "tief" (underground) station and you have to come up several levels on the escalator to get to the ground level from which the ICEs leave. That would be more difficult.
Most of the ICEs from the airport, by the way, also stop at the Hbf in Frankfurt.

That's not and advise, rather a question: Your wife is taking a train from Vienna to Frankfurt to meet you at the airport and then the two of you take a train down to Munich? Munich is half way from Vienna to Frankfurt...
