Take a bus or taxi to the SNM train station. The SITA bus station is behind it. From there you can take a bus to Siena, either an express (rapide) or slower bus. Check out

Kerry is correct about the bus or taxi to the Florence main train station. However, the SITA bus is not behind the train station. A lot of railroad tracks are. Also, its not the large bus stands adjacent to the Florence train station. Those are city buses. It is, however, nearby.
The SITA bus station is about 800' from the Track #1 side of the Florence train station but you can't see it from the train station. You will have to walk the block to bump into it. If you have a map, it's between via degli Orti Oricellari and Via dell Albero. You first have to cross the boulevard on the Track #1 side of the train station.
Or, you can stay in the station and take the train from Florence to Siena. The SITA bus does get you closer to the cit wall than the train station, but there are local buses that run from the train station to the city wall.

Did this. Took the bus from the airport to the bus station behind the main train station in Florence, bought a ticket and took the bus to Siena.
Don't do the train from Florence to Siena. It's too far outside of town. the bus will drop you just outside the old city in Siena.
We took the first bus available and the trip took us about 1.5 hours.
