My wife and I are traveling to the Lauterbrunnen valley but on the way from the airport we would like to drop off our luggage in either Interlaken Ost or Brienz and travel on to Brienz and Ballenberg for the afternoon. I have been able to determine that Ost has lockers, but we get back to Interlaken late, do I need worry about the portion of the station with the lockers being closed or are the lockers accessible from the outside. Does Brienz have lockers? Are they accessible from the outside? We would like to take the boat back from Brienz (18:00 we think) but need some flexibility to do this.

The lockers at both Interlaken stations are located outside. Thus, you can access the lockers any time.

Does anyone know if the luggage lockers in Interlaken Ost have a time limit on them? I just discovered that the luggage lockers in Luzern have a 72 hour time limit, after which the luggage is taken to the luggage office. This did not work for my situation. Anyone know whether this is the case in Interlaken as well?

Same time limit in Interlaken. If you need to store them longer simply use the luggage hold counter. Swiss Rail will also forward you bags to another station, and for an additional fee delver them to your hotel.
