I have found a flight on Adria airlines site but they charge in Euro. Are there any hidden fees with the airlines or with my credit card company for buying in Euro? Is it cheaper in the end to buy from a site that charges in $ ? Thanks!

They charge in Euros because that is the currency they use in Slovenia. If you book via their web site, the charge on your credit card will have foreign transaction fees attached to it (assuming your cc company does this-most do). You can purchase tickets via sites like Expedia and you will be charged in US dollars without transactions fees, but expedia adds a service fee to air reservations. So you will have to compare the 3% transaction fee to the fare with service fee and and decide which is cheaper for you.
