Has anbody done a guixded tour in Malta? What travel company did you use?

I've been watching your post hoping someone would respond, as we are going to Malta next month. I finally gave up and did my own investigations. I ended up deciding on a Valletta street food walking tour and a Mdina & Rabat walking tour with City Walking Tours Malta; a Complete Valletta tour and Three Cities walking tour with Colour My Travel; and a full day jeep tour of Gozo with Gozo Pride Tours. These all seem to have a lot of happy customers, but I cannot personally vouch for them yet.

If OP hasn't found a tour company yet, Road Scholar does offer a couple of tours on Malta. I've NOT done either of them but have done a number of Road Scholar tours thru the years. Their tours are marketed to seniors so not sure if you are that age range or if you want a younger crowd.
