Where to visit?

I will be Europe in June with my 20 year old son and 10 year old daughter. We plan to spend 3 days in Prague, but then have another six days until we fly out to Paris. I am considering visiting Vienna, Salzburg, or Munich in these six days, or possibly 2 of these 3 cities, incorporating a visit to Dachau. Does anyone have a recommendation as to which city to visit, or whether we could do justice to two of these cities in the time available?

Given six days I'd choose to leave Vienna out, and spend the time in Salzburg and Munich.

I'd recommend two days for Salzburg.

That leaves 4 days for Munich. 1/2 of one of those is Dachau. Do 1 full day as a side-trip into the countryside. If you opted to rent a car for the day you could see Neuschwanstein castle by car, and use the rest of the day to see some countryside in the Allgaeu region. If you don't rent a car you can still get out in the countryside very effectively (and cheaper) with a combination of train/bus.

As someone who, on several occasions, has spent two weeks just in Bavaria, I would suggest you spend your time around Munich with a day trip to Salzburg.

There are some bus/rail connections through Nürnberg in just over 5 hours for which you can get a fare of €29 per person, online, from the German Rail (Bahn) website. There are also some all rail connections between Prague and Munich, crossing the border at Furth im Wald. They make the trip in about 6 hours, and, if you can get a Bayern-Ticket in advance, from the Bahn Shop, two people would be about €46 (~€9 pP Czech Rail fare to Furth im Wald, €28 Bayern-Ticket to Munich).

A round trip from Munich to Salzburg, using regional trains, could be made also using a Bayern-Ticket for the entire day.

From Munich to Paris you can get advance purchase Europa-Spezial tickets for as low as €39 using ICEs and TGVs from the Bahn. Some trips are as fast as 6½ hours.
