Train route and stop from Lake Como to Munich?

We will be staying in Varenna for four nights then traveling to Munich. We would like to take a scenic train ride through the Alps and spend one night then travel on to Munich. Any suggestions for a route would be appreciated. Would a 3 country railpass cover the scenic trains, etc. in Switzerland if we go through Switzerland. Still haven't decided on Austria or Switzerland. Help! This is part of a 16 day 30th anniversay trip starting in Paris (3 nights) - flight to Lake Como (4 nights), 1 night in the Alps - meet up with my niece and her German husband in Munich ( 2 nights) - Berlin ( 2 nights) - Bremen where my niece lives (3 nights).

Any suggestions for what type of railpass would be appreciated also. Considering a 3 country (Italy, Austria or Switzerland, and Germany)

We went to Italy when my son "studied" there one semester. We went to Cinque Terre, Venice, Florence, and Rome. Loved it! I'm so excited about this trip.

When my sister got married in Lake Como, we took the Die Bahn train from there to Munich. It was an overnight train, that departed like at 7:00 pm and arrived in Munich at 9 am.

We splurged and got the sleeper car, which included a light breakfast.

The porter took care of the passport control, and woke us for breakfast. There was even a shower facility on board. The only thing I did not take account for is the rocking of the train... and got very little sleep.
