I'm having trouble locating ticket prices for the above trip. We are using the German Rail Passes and this trip is primarily in Austria and probably cannot use the pass.

For the route through Wels, Austria, German Rail sells the ticket from Passau to Salzburg for €30,60.
Austrian Rail shows the price of the ticket from Salzburg to Passau to be €25,60.
You could also make the trip via Muehldorf, Germany, using the pass.
If you wanted to save a day of your pass, you could go from Salzburg to Passau via Muehldorf using a €28 Bayern-Ticket (for 2-5P).
For the Austrian part of that trip, all but the last bit from the Austrian border into Passau, which would be best done with a point-point ticket, you could use a €28 Einfach Raus Ticket from Austrian Rail.
