My flight back to the US leaves at 10:00am. I did not want to stay in Zurich the night before if I do not have to. Is it possible to get a train early enough in the morning(wed morning) from either Appenzell, Lucerne, Bad Ragaz(heidiland area) to check into my flight on time? I have not decided on which area I will be hiking around yet.

The first direct train from Luzern to Zurich Airport leaves at 4:55am arrives at 6:13am
The first train from Appenzell at 5am arrive at the airport at 6:41 with a change in Gossau.

I do not know the answer to your question but maybe this will help --
My wife & I have a similar situation, returning from ZRH to EWR on 28 July @ 10.35 (using the European time style). We chose fairly inexpensive lodging near ZRH: Ibis Zurich Messe-Airport.

We paid CHF 94 for the room ($83.46 when we booked). This is the non-refundable rate. After end of July I can tell what this inn is like.
I also have a question -- where will we go through customs on the outbound flight (to ZRH)? I hope it's at EWR. Otherwise, with a scheduled 08.50 arrival we'll likely not make an 09.20 train.

The Ibis hotel chain in general is a good business hotel which I have stayed at many times. I cannot vouch for the Zurich one since I have not stayed there but it can be booked online and would be a good option for you. However I would opt for one xtra nite in Appenzell or Lucerne any time.Looks like the train schedule would work for yu.

Flying from Cleavland to Zurich, the immigration check will be at Zurich. Why would you expect it to be at Newark Airport:)
