Stay in Basel or Freiburg

In July I'm going to be traveling out of Basel in the morning on the train to Interlacken. The previous day I'll be coming by train through Freiburg into Basel. Would it be better (maybe cheaper) to stay in Freiburg and go into Basel the next morning or just travel all the way to Basel and stay the night there? Any recommendations on places to stay in either of those cities?

If you are going up the mountains you could just do it in one quick journey. Freiburg is just over the border and Basel is on the border. Its under 3 hours all the way, the 11:01 even goes straight there (ICE) with no changes.
