I will be in Munich for a conference in early July and may have 2 or 3 extra days to spend before flying home. What would be the best way to spend this short amount of time? Day trips out of the city? A 2-day trip to the Alps? Please advise.
You can make day trips from Munich to Salzburg, Garmisch-Partenkirchen, or Füssen (Neuschwanstein). Rothenburg ob der Tauber would be an interesting trip, but I would recommend you spend the night there and make it a 2-day trip.
There are organized tours of Neuschwanstein, but, IMO, they are not worth the money. It's too easy, with a little research, to do it yourself.
You can day trip to Berchtesgaden, Lake Königssee, Nuremberg, Dachau, Stuttgart, Rothenburg... and all is possible by Rail (except for Berchtesgaden where a car would make that trip just more worthwhile; www.berchtesgadener-land.com, www.koenigssee.com)...
Garmisch-Partenkirken is personally my favorite Alpine base-town. However, because it's smaller and more easily managed on foot, Mittenwald may be a better choice for a daytrip from Munich for Alpine storybook splendor. I find Fuessen a bit too Disney-fied, due to its location adjacent to the famous castles.

I'd suggest a 2 night stay in Mittenwald. Mittenwald is a beautiful village with an Alpine backdrop. Take a trip on the Karwendelbahn (cable car) from town or head to Garmisch and do the Zugspitze trip. Innsbruck is also less than an hour away.
As a day trip from Munich, I'd suggest seeing Ludwig's Neues Schloss (Herrenchiemsee), about an hour from Munich.

The Alps are beautiful. If you want something different, try Regensburg. It is a UNESCO World Heritage Site. It was founded by the Roman Legions and grew to prominence in the Middle Ages. It shows its age well. The pedestrian zone with the tourists sights is only 2 blocks from the train station.

It can be reached by regional trains using the economical Bayern Ticket in about 1.5 hours.

You could check Radius Tours, located at the train station. They have day trips with native English speaking guides. We took their tour to Dachau, which I found to be very worthwhile. We were so happy with that, we booked a tour the next day to Salzburg. In retrospect, we could have done that trip by ourselves for less money. I can't remember what other tours they offer. You could try googling them to see.
