My wife and I will be in Paris for 3-4 days this spring and would rather rent a small one-bedroom apartment\flat instead of going the hotel route. Can anyone recommend a reputable company that might rent us something "authentic" on a nightly basis? Thanks!

VacationIn Paris (mentioned above) is very reputable and reliable. They rent on a nightly basis (with discounts for 5 nights or longer, but are still very reasonable for shorter stays), have apartments all over Paris, and are easy to work with in terms of payment. Because it is an American company and they accept credit cards, you don't have to deal with wiring money into a property owner's account, or hand over a huge security deposit on arrival. We were very happy with our rental from them, and I would do it again without hesitation. The ease of payment is a huge factor in their favor.
I have used www.vrbo.com (vacation rental by owner) in Paris. Very well organized website, lots of photos, very smooth reservation, check in, etc. You can check by # of bedrooms, and nearly every listing indicates a map to see what area of Paris the apt is located in. The address of apartments is not always listed (unlike hotels). You can contact the owner via email on the www.vrbo.com website, asking for the exact address and use Google maps to see "street view" as well as how far the metro station actually is (when the apt says "nearby", it is nice to see it exactly on a map). Note whatever agency you use, make sure the owner/agency is willing to book for only 3-4 nights; frequently rentals are for 1 week---not all, but you need to make sure that the apt is available for shorter than a week.
