We are dropping off a rental car in Perpignan after driving around Provence and Languedoc and taking a train into Spain. It looks like if we stay in Collioure, the train would send us back through Perpignan anyway, so I am wondering if anyone has stayed in and could recommend a place in Perpignan itself?

Perpignan has every good reputation, but Collioure is lovely also and the 20-minute train ride should not, I think, be a factor in deciding where to spend the night.
It might take more time for you to get to the Spain train from your Perpignan hotel than from Collioure.
Stay where you most want, is all I mean.
