Last time I was in Basel, I stayed here:
It's a budget hotel similar to an Ibis. Excellent location just off the main pedestrian shopping street in the heart of the city.

A nice thing about flying from Zürich is that you can stay right downtown, rather than at a "business" hotel near the airport. You can get to the airport in about 12 minutes from the main Zürich train station.
We've stayed in several different hotels there. We really liked Hotel Adler in the Altstadt area, but this next time we will try Pension St. Josef, which comes highly recommended by a friend, and is very reasonably priced. They have double, triple, and quad rooms.
