Rick's and other books give hundreds of suggestions on what to do/see in Munich. You mention going south for a couple of days: that can take you into Neuschwainstein Castle country and Rick's book gives details on that as well.
Here's a couple of websites to check out for accomodations, especially for a family: www.landtourismus.de for farmhouse stays and the German Tourist office website at www.germany-tourism.de. I've found that most of the places Rick recommends in his guidebooks are good for singles or couples, but get really pricey for families (and usually the biggest place he has is a quad, which means you guys would need two rooms).
How old are your kids? We took our son, then age 3, to Salzburg and then to St. Wolfgang, just about an hour outside of Salzburg, for a farmhouse vacation a few years ago. It was the best vacation we ever had, and apartments there at the farmhouse rent for about 50 euros a night.
I can't recommend Cynthia Harriman's book, "Take Your Kids to Europe" enough (Rick recommends her book, too). It has tons of information on traveling with kid, from where to stay to what to do.
Eden Wolff Hotel for Münich. Check it out on Expedia.com the location seems great and so was the price.
There are an unlimited number of places to stay in Munich. I like Expedia. You can group the hotels together by cost, location, etc... Also, I would recommend that you do not miss the Garmisch area. The summit of the Zugspitze and the castles around Fussen are worth the trip. My wife and I stayed at Reidl's, and we loved it. And of course the beauty of Europe is that there are so many great cities, so close to each other. Remember, Innsbruck is only 45 minutes from the Garmisch area, and Salzburg is only an hour & 1/2 from Munich. And don't pass any church...!
Dan, both times that we went to Munich we stayed at the Kurpfalz. It's affordable, clean and ensuite. Breakfast included. It's within walking distance of the Augustiner Brewery, oldest brewery in Munich and wonderful food. There's an U-bahn stop about 2 blocks (if I remember correctly!) from the hotel.
