Passau - Budapest Cruise, where else?

We just got back from a river cruise from Nuremberg-Trier with added time in Nuremberg and Paris. We're contemplating a similar trip in 11 Passau - Budapest. Just stick with the tours a little less and take time to enoy the beer and people. But where else to go? My initial thoughts are to fly in to either Prague or Salzberg for a few days and going to Passau by train. Likewise a few days in Budapest to savor it. Any suggestions?

I've been to Salzburg several time, never to Prague, so somehow the never seen Prague has more appeal. Either place, getting to Passau by train should be simple.
