One weève had good success with is homelidays.com. Most of these people rent by the week, so good ones in popular areas might be tough to get now, considering many of them will be taken for at least some of the weeks during your three month timeframe. You may end up having to move about a couple of times to get something to fit your needs.
What you need to do initially is concentrate on the first few weeks. Don't worry about the rest for now. The universities in the Latin Quarter start emptying in May and are really thinned to almost nothing by mid-July. Kids that are finishing for good turn loose of their places. Those that are coming back try to work a sub-lease arrangement so they can live in the same place during the next school year. September can get iffy again, but something will probably show up.
Look for small signs/index cards in the groceries/cafes/laundrymats south of (uphill from) Saint-Germain. Or ask any of the kids around the bike racks at the western entrance to the Sorbonne (Rue de la Sorbonne, I think, maybe Rue Victor Cousin -- the street name changes around there somewhere).
