Munich/Bavaria: Early June or Early Sept?

Planning a first time visit to see the usual tourist sights in the Munich environs. With respect to crowds and especially rain, which time of year would most likely be better – first week in June or first week in September? Any weather related advice would be helpful!

I don't think it makes a difference either way. The weather in both months are comparable. On average, June sees more rain, although you could just as easily experience a wet week in September as you could a completely dry one in June. Among "the usual tourist sights in the Munich environs", the only well-known sites that really experience crowding significant enough to invovle waiting in line are the famous castles near Füssen, and of course, Oktoberfest. Although probably not as heavily visited as in July or August, I doubt you would experience any significant differnce between early June or early September. Now, late September during Oktoberfest, that's a different story...

Avoiding rain in Munich is tricky - because of it's location near the alps, I understand that it tends to get more rain than a lot of other German cities. The good news is that it rarely seems to last all day, at least in the summer when I've been there. It usually seemed to be the sky opening up for about 10-20 minutes, then passing, then an hour later, another shower. Kinda of annoying but not trip-ruining. I suggest taking compact umbrellas or if you don't mind looking a little silly, those cheap plastic rain ponchos they sell for a dollar or two. The rain won't bother you as long as you can stay dry during the downpours. That said, I'd lean towards the first week of September.

The one significant difference between the two months is hours of daylight.
