We are going to take the round trip from Lucerne to Mt
Pilatus, but with kids, we think the boat ride might be too
long. How long is the boat vs train portion of the trip
from Lucerne to Alpnachstad?

I completely disagree - the boat trips around Switzerland are some of the most beautiful and interesting trips we took...including the boat to Pilatus.

Make sure you pick a nice sunny day for the trip. My husband and I did the trip up to Pilatus last Oct and it was socked in with clouds and fog. It was very cold at the top and we would of liked to hike around, but it was way too cold. We met some folks that had gone a few days later and it was beautiful and warm. It is expensive to go up so don't waste it on a cloudy day.
