I have three days to spend thinking about Mosel Valley area of Germany. Any suggestions on where to stay and what to see?
Since you are coming from Trier and using public transportation, I would suggest Cochem (or the spot, Valwig, just across the river) because it has good access to public transportation. Beilstein is very small with not much to see there and not very accessible.
When I was there (Nov 2008) there was a winefest in Cochem, so finding a single room was difficult. I stayed in Treis-Karden, a few minutes north of Cochem. There is also not much there to see, but it is on the rail line that runs along the river, very close to Moselkern and Burg Eltz (which was already closed for the season).

We stayed 4 nights in the small village of Valwig at the Hotel Rebenhof, which is just across the Mosel from Cochem. Cochem is a very nice old town and would also make a very good place to base for 3 nights. From here we visited Trier and it's Roman ruins, the picturesque old town of Bernkastel, Beilstein, Zell and the highlight for us... Burg Eltz.

Here is another vote for Haus Lippmann in Beilstein. We had a very nice room overlooking the Mosel River. The meals that we had there were wonderful. Breakfast and lunch were served by candlelight.This area is much prettier than the Rhine area but we also loved Boppard for a very untouristy visit.
On the Mosel, Cochem is my choice. Near there, Trier is definitely worth some time.
My wife and I stayed several nights in Cochem and loved it. We stayed at Hotel Moselflaire with a tremendous view of the castle and town(just across the river from the town)- spent a day in Trier which is well worth it.
Cochem is charming, has a must see castle, great bars and restauarants(recommend Vargas), and it is delightful to stroll through the vineyards.
I also agree, Trier is worth a visit.
