We are planning on spending 1-2 nights in the area. We would like to do a day boat trip on the Mosel, spend some time exploring the small towns in the Mosel Valley and have some time to see the Roman ruins in Trier. I can't figure out times,etc on the boat trips nor can I decide what town we should stay in that would allow us to do all of the above.
Köln-Düsseldorfer (K-D) is one of, if not the major river cruise lines on the Rhein and Mosel.

They only run one round trip from Koblenz as far up the Mosel as Cochem per day, plus a shorter round trip between Koblenz and Winningen.
Personenschifffahrt Kolb (yes, 3 f's) is the big operator that runs boats from the town of Cochem upstream along the most scenic part of the river. Cochem is a delightful place with a pretty old town center and many dining and room options; it's also very centrally-located on the Mosel, making a daytrip to Trier by train or car a simple matter. I'd stay in Cochem.

"ab" is departure time; "an" is arrival. A quick and popular destination by boat is Beilstein - one hour each way.
Cochem also has its own castle right in town - Reichsburg - which is worth a tour. Be sure to see the falconry show there if you have time.
One night is definitely not enough to enjoy Cochem, Beilstein and Trier, IMO.

How are you getting to the area; car or public transportation?
You might want to check out Bernkastel, too. We stayed there in '07 and liked it a lot. Less crowded than Cochem (at least when we were there) & many cute shops and restaurants. It's an hour closer to Trier, too.
Bernkastel. You forgot to mention home of some of the greatest Mosel wines. But, you can get those anywhere along the Mosel.
If you are using public transportation, Berkastel is a little out of the way, not near the main rail line. Wittlich, on the main line, is about 20-30 min by bus from Bernkastel-Kues.
We will have a car. Any suggestions as to do not miss wineries &/or restaurants? We like to eat at regional restaurants.
If you want to have a fabulous meal that is a bit of a splurge, you could have dinner at the restaurant of the Hotel Bellevue in Traben-Trarbach. The Art Nouveau dining room might just be the prettiest place we've ever eaten in. The hotel, itself, is a fine example of that style. The food and service were impeccable. By the way, we stayed in that town, at the Bellevue owner's less expensive property, Trabener Hof. We did a day trip to Trier, and we were able to get a half-day boat trip from TT along the Mosel. I believe we stayed 3 nights, and a fourth would not have been a bad idea. Lots to see in that very beautiful area.
With a car, the boat trip might be a bit redundant. You can spend the greater part of the day driving along the river from Trier to Koblenz (stay on the north side for better views and villages)then, when you've had enough or made it all the way, come back of the freeway in about an hour.
Where I to do a boat trip in the general area, I'd save it for the Rhine Gorge.
Cochem for sure-we stayed in Hotel moselflaire which was across the river(short walk) from town and had an amazing view of the town and castle. Cochem was enchanting. In Cochem we ate at Vargas restaurant-very nice people and reasonably priced
We drove to Trier and found it to be a pleasant drive with some nice stops along the way. spend 2 nights -you won`t regret it
