I'm looking for inexpensive places to stay, near the train station, in all these places. I've emailed several places in several of these places but not gotten a reply from any of them! Can you suggest places I could try? We'll be traveling the last week of June and first week of July.

Munich, there is a nice Days Inn, right by the train station (there is also a hostel on the same street, if that's what you're looking for.) Salzburg for hostels - some of the schools (Mozarteum) open up there rooms for summer rent, and are very nice. We also found some deals on Expedia for $67 per night in late May for near Mirabel Gartens.
The only place I've been on your list is Mittenwald. We stayed at the Gastehaus Edlhuber and thought it was fantastic -- lots of space, nice but not luxurious decor, beautiful views, excellent breakfasts and very friendly owner. I highly recommend it.
A place I can recommend in Würzburg is Pension Spehnkuch. I spent two nights there in Oct. 2007. I believe Rick recommends it; the price is certainly right, and it is conveniently located. It is a small pension, about 2 blocks from the train station. There is a sink in the room, the bath and toilet is down the hall, but I never found that to be a problem. The owner is friendly and speaks very good English.
The question about economical places to stay in Munich has been beaten to death on this forum. Near the train station (Bahnhof) I would suggest Hotel Royal. You could also stay around Marienplatz in Blauer Bock or Am Viktualienmarkt.
In Salzburg, I really like the Institute San Sebastian. It's conveniently located (a little walk from the train station but close to the city center) cheap, clean and quiet. It's college dorms, so most like a hostel. I've stayed there by myself in six bed dorms with facilities down the hall and with my family sharing two three-bed rooms with one bathroom for the two rooms.
Also try www.hrs.com and www.tiscover.com. A place that doesn't respond to your email doesn't want your business, I'm afraid.
