I am traveling between Munich and Zermatt in early April. We have three nights in between, which we would like to spend in innsbruck, lucerne or interlaken, potentially one night at one and two at the other. Suggestions?

Luzern would be my choice along with Hall in Tirol (instead of Innsbruck).
Hall in Tirol is only about 2 hours from Munich, so I'd stay there one night and two in Luzern.

Any of those destinations is good, but I recommend staying at Lucerne for three nights. That would give you one whole day for seeing Lucerne (Switzerland's best city), and one day for a boat ride on lake Lucerne. (You will see Alps mountains from the boat).
That way, you would not use some of your time during the two days for traveling between towns. And, in my experience, it is more pleasant to stay at one hotel for three nights, than to be at two hotels. Lucerne is a more enjoyable city to be at than Munich. If a traveler goes to Lake Lucerne and Zermatt (to see the Materhorn), going to interlaken is not important, considering your time limitation.
I am partial to Lauterbrunnen. It has so much to offer, such as day trip (few minutes) to the small villages of Wengen, Murren, Gimmelwald and Interlaken. A view of the Eiger, Monch and the Jungfrau.
