I'm looking for a clean, affordable place to stay both in Luzern and Zermatt. Can anyone recommend something?
For Zermatt try the Hotel Garni Tannenhof. Clean and affordable.
We stayed in an apartment in Zermatt so I don't have a personal recommendation. But you can get a list of the lower-priced hotels from the Zermatt website,

Click on "Lodging" in the upper right, and then select the 1- and 2-star Hotels and Garnis. From the list, you can see a photo of the hotel and its location on a Zermatt map. Pick the ones you like and then Google the name of the hotel to find its website and prices.
For Luzern (another expensive place), we stayed well outside the city, a boat ride away. But if you want a place in town, the Pension Villa Maria is often recommended for budget travelers.
Thanks for the suggestions. Looking for places to stay more off the beaten path, I found Hotel Bergsonne in Rigi Kalstad near Luzern. We will cross the lake and have a view from the top of the mountain. And Tim, I'll check your suggestion for Zermatt. If you know of any places nearby but not in town, let me know.
Yes, we've stayed in the little village of Weggis on 2 different occasions and really loved it. The boat ride to Luzern is very very nice. We've stayed in the Hotel Central am See and the SeeHotel Gotthard. The Gotthard has EXCELLENT EXCELLENT food in their restaurant and a very nice hotel. The Central was a nice hotel, but the food was mediocre and the owners were downright rude and obnoxious...all for about the same price as the Gotthard. Gee, let me think which one I would choose next time???
Weggis is very close to Vitznau.
