I would like recommendations for hotels in Freiburg (the southern one, since I hear there are 2). My husband and I will be there June 7-10, 2013 and would like to keep the price below 120 euros.

We stayed here in Freiburg and really liked it: Hotel am Rathaus
Rathausgasse 4-8. website: http://en.am-rathaus.de/ We had a 2-br family suite for 4 of us for €129 so it should fit your budget. Friendly, stylish, right in the heart of the old town, excellent breakfast. Walking distance from the train station. We would definitely stay here again.

If you are looking to do things economically and using Freiburg to visit the Black forest towns, consider staying elsewhere - the smaller towns tend to offer better value, and most of them also offer the KONUS guest card which provides free train travel on scenic rail lines throughout the Black Forest . Gengenbach, one of the most attractive towns, is a good base for visiting the central Black Forest villages and Freiburg - and Strasbourg too, for that matter - and participates in the KONUS plan. Rooms at the top-rated Hotel Sonne are within your budget, and less expensive options exist as well (30€ double at the private B&B Haus Heizmann, for example.

We stayed at Mercure Hotel Freiburg Am Muenster several years ago and while this is a no frills chain, the location is just a block or three from the center of the old town and I see on their website rates start at euro 73. The room was fine, people friendly and the breakfast good.

Thank you for the tip. I made the reservation at 112 euros a night and we won't be eating breakfast there at 20 American dollars a night.
