Last year we stayed in some nice hotels in Amsterdam and Munich for around $60-$90 a nite. This year, also traveling in June, the same hotel, near Amstel Station in Amsterdam is charging in excess of $140-$160/night. Hotels in Paris and Rome, well lets say $200 a night is the average.
My Question: Are we checking to far in advance, or for Paris and Rome, should we be thinking B&B or possibly find a room, Metro accessable, where we could commute into the city.
I don't think you are inquiring too soon... others may have better feedback than that, but I don't see how it could affect rates, unless you are using hotwire or some such. As for Rome, also - I don't know! (Sorry!) However, in Paris, I recommend l"hotel Hameau. Here's their website: http://www.paris-hotel-hameaudepassy.com/ Double rooms start at fifty-eight Euros a night. Final price depends on length of stay, and could be higher in the high season (we usually go to Paris no later than early May - and I have heard that rates SOAR in June). In any event, I recommend going to their site and sending them an email to inquire. They reply very promptly and we have always gotten honest answers and a fair price. We stay at l"hotel Hameau because it is clean, comfy, friendly, affordable, and in a terrific little neighborhood that is more "off the beaten path" than Rue Cler, but is only a five minute walk from Trocadero and the Eiffel Tower.
We stayed at a very reasonable and clean hotel in Rome.
Hotel Portamaggiore. It was pretty inexpensive 100 euro per night for two and the bus stop was in front of the hotel.

June is one of ,, if not the most expensive months in Paris(September through mid October are also very expensive) prices for many hotels in Paris actually dip from mid July through August so your timing is not great for budget pricing.
Booking ahead is often an advantage,, but not always.I can suggest a few budget hotels that I have stayed in Paris,, Hotel Eugenie, and Hotel St Peirre. Rooms are clean, very central locations, but rooms are small and plain. Hotel Eugenie is a bit nicer, english t.v. and mini fridges in rooms plus a/c . These hotels range from 90 to 130 euros a night when i have stayed at them( most recently last summer, but rates vary alot i find) I stayed at Hotel Selene in Rome 3 yrs ago while on a RS tour, it was clean and cheap,, we arrive a few days early and I think at that time paid 90 euros a night.
Please consider how you handle the heat. Paris and Rome have had really really hot summers the past 5 years. As you know, many budget hotels do not have air conditioning. My Rome hotel would definitely air conditioning.
