What is your recommendation for a budget hotel near airport in Munich and your suggestion for transport to and from hotel.

The train station runs directly into the airport so there is no need to search for a hotel with an "airport shuttle". Just choose a hotel somewhere along the train line.

We liked the Hotel zur Gred in Freising.

It is a typical Gasthof with rooms above a decent restaurant. Freising itself is a pleasure to visit.
The Hotel zur Gred is on Bahnhof Strasse about 10 minutes walk from the train station and right at the edge of the Freising pedestrian zone. There is a dedicated airport shuttle bus from the train station to the airport. It costs about 3 euros per person and takes 15-20 minutes, leaving every 20 minutes.
