Ah, beaches and "out of the way" is what you want--well, research the Algarve and especially Salema in the Algarve, it may be the beach honeymoon hideaway you're seeking--but Salema has remained small and sleepy so read up on it first to make sure it's for you.
I agree with Kent that Salema would meet your criteria. Great fresh fish at seaside restaurants, a not too crowded beach, good vino verde and lots of hiking nearby. Be sure to read RS Guide for Portugal re: Salema and set up a morning with the little private boat tour of the coast line. You also might consider Sintra which is close to Lisbon as well as the coastline.
I love Douro valley (wine country)no beach but on the river. you can cruise the river for romance and end up in Porto.
Praia da Rocha, near Portimão, is very convenient, easy to get to and has many attractions for couples on honeymoon.
Lovely restaurants overlooking the sea; gorgeous long sandy beach; lovely romantic bars such as the Palm Lounge (next to the Bela Vista Hotel); nice walks nearby (for example to Alvor; or in Ferragudo); shopping and entertainment in Portimão; river trips to Silves or sea-trips to Carvoeiro or Alvor and; the Monchique mountains and spa village 30 mins away.
