We are planning on using Arles as our home base in Provence for four days and then flying to Eindhoven in the Netherlands from Marseille. The problem is that the only flight is at 7:20 in the morning. I don't know the best way to get there from Arles or if it will even be possible to get there that early in the morning. I really didn't want to stay in Marseille at all, but I suppose we could stay for one night if there was something wonderful to see nearby to justify making the move. Would it make more sense to stay in Aix-en-Provence instead, and would there be an easy way to get from there to the airport in the morning?
Since Eindhoven is only 87 minutes from Schipol airport via direct train, why don't you fly there. There is bound to be many more flights from Marseille to Amsterdam than to Eindhoven.

There appears to be a rail and bus link from Arles to Marseille Provence airport, with a travel time of about an hour. The train travels to Vitrolles Aeroport Marseille and then connects with a shuttle or bus to Marseille Provence airport. Travel time for the shuttle is about 10 minutes. Unfortunately, the earliest departure appears to be at 06:05, arriving 07:22 so that won't work for the flight you're considering.
As the previous reply mentioned, you may have better flight choices by flying to AMS rather than EIN. For example, Air France has flights listed (using an arbitrary date in March) with a departure at 09:25, arriving 11:25, with fares as low as £41 PP.

Are you renting a car while you're based in Arles? If so, you can drive to the Marseille airport and drop it off. We rented through AutoEurope and dropped it off at the Hertz there.
The buses from Aix and Marseille to the airport begin at 4:30 a.m. (4:50 from Aix), so those would be possibilities. It's about a 25-30 minute ride from either place. If you decide on Aix, be sure to figure out the day before where to catch the bus. Their "bus station" is just a (confusing) series of stops spread along several streets and is a bit of a walk from the center.
