We have been to this region twice and both times it was quite cool with some rain during our visit in September. We are thinking of going again but probably in June, would you expect the weather to warmer or less rain than Sept.?
Two years ago we visited Munich in June. It was hot and humid, hard to sleep. This year, you read what James wrote. I would hate to make a living forecasting weather in Germany for a week away, let alone a year away. Weather.Yahoo.com says the average high in June is about 70 degrees F and that June is the rainiest month.
I would check weather just before I go. We packed shorts, jackets and umbrellas, and used them all on our June trip to Bavaria.

One question to ask would be where in Germany and Austria you plan to visit? Germany straddles several climate zones, from humid continental, to Alpine, to maritime, to almost subtropical in some areas of the SW.
If I were to play the odds, I would assume in most areas at low altitude, warm to even hot in June, with cool temperatures in the morning. Rain is a strong possibility at any time of year.
Our thought (which changes often) is to visit Italy for two weeks beginning about May 28 ending in the Dolomites and then into Hall in Tirol mid June, and spending two weeks traveling by car to Munich, Ramsau, Hallstat, the Lakes region and ending in Vienna by the end of June.
But, it does make me re-think it to come up with better weather. We are stuck with this time line for this trip so we are also considering Croatia. Do you think Italy and Croatia would be better weather this time of year? Maybe save Germany for August-Sept.?
Looking at a weather chart, I'm seeing an average daytime high of 69 for Munich in June, and 75 for Innsbruck (I assume Hall would be the same). I can't imagine more comfortable temperatures than that!
PS- I found Hall in Tyrol pretty, but a rather dull, completely ordinary Tyrolian town.
I agree that those temps do sound great, it is just rain that concerns me...and too cool temps. When we were in the Bavarian/Austrian region we had rain and snow up on the mountains and not until we were leaving town and the weather cleared did we realize what a beautiful view we missed. Kind of a bummer! But, I know it is unpredictable. It would just be nice to chose regions where we have a better chance of great weather. I guess living here in California I always think of summer weather as great, but I guess not so elsewhere. I was hoping June would be good for Germany/Austria, but sounds like rain has a high probability.
Looking back through my notes, Sept. is usually better weather than June, as June can be quite often cool and rainy. Sept. gives you clearer skys, with warm days and cool nights.
It does depend on where you are going in Germany. Up by the North Sea is going to be different from the Bavarian Alps or from the Rhine area.
Rain is a possibility at any time of year throughout Germany... and most of the non-Mediterranean parts of Europe. But it shouldn't ruin a vacation.

While it's possible to make an "educated guess" about the weather based on historical patterns, there's no way to forecast that far in the future. My suggestion would be to take the trip as planned, and hope for the best.
I was in the Appenzell region yesterday(which is somewhat close to southern Germany and Austria)and it was pouring rain! I didn't expect this type of weather, but have had to adjust my plans accordingly.
I'm currently in Lucerne and hopefully the weather will start to improve tomorrow.

I was in Germany and Austria last June (mid) through July (early) and Austria had tremendous rain with flooding. Luckily I brought a raincoat and would suggest the same for you, just in case :o) Germany's weather was beautiful - not too hot, not too cool. You'll have a great trip!
