Germany and Amsterdam thoughts and recommendations?

My husband and I are doing a 17 day trip in August flying into Munich and out of Amsterdam. We are (I am) a bit overwhelmed with narrowing down places to visit on our trip. The rough outline is to spend time in Munich, (potentially detour quickly to Pilsen/Prague), continue onto Berlin and then Amsterdam. Is this a realistic trip? Should we eliminate the possible detour to Prague to do places like Rothenburg or spend time in the Bavaria region?
Or use that day or two to side trip to Bruges? Here's our travel style- we love taking in places and all they have to offer. We like walking around the city (using Rick Steves' self guided walks) , biking, public transit, and having pints with locals. We aren't huge museum people but do some- like we will definitely do the Anne Frank house when we are in Amsterdam. We were thinking of either doing quick flights between places or overnight trains if possible.
