First my thougHts and prayers to the people affected by the flooding! We are traveling from the USA to Frankfurt, Cochem, Badin Badin, Fusen, Salsburg, Vienna, Munich over two weeks. Any concerns, preparations? Thankyou in advance

There have been several posts here about the flooding. I agree that you should know how to spell the places you are visiting.
You can likely Google search each location for flooding status. You will love this unbelievable drive and all the towns along the way.
There's some mild flooding along the Rhine and Mosel. It affects the roads that run along the rivers, but not the towns (for the most part). You may need to take an indirect driving route, but that's about it. I don't know what's going on right now in Salzburg and Vienna. Other than the levels of the Main being higher than normal in Frankfurt, your other destinations are unaffected.

Spelling will be relative when you put the places into the GPS, Google, etc. Safe & Happy Travels!
"We will be traveling by train." From what I could see, the rail lines along the Rhine and Mosel are unaffected. There were some problems with the rail connection between Salzburg and Munich earlier, but I believe they have resolved.
According to the Bahn website, trains between Munich and Salzburg are running from Munich to Übersee and from Traunstein to Salzburg. The line between Übersee and Traunstein, through Bergen (Oberbayern), is closed due to flooding. There is replacement bus service between Übersee and Traunstein. It adds about an hour to the Munich-Salzburg trip.
As of Saturday evening (in Germany), service is still out between Übersee and Traunstein on the direct Munich to Salzburg line through Rosenheim. Replacement bus service is being used around Bergen (Obbay). There is an altrnate route through Markt Schwaben and Mühldorf to Freilassing and Salzburg that seems to be operating normally. To find the schedule for that route on the Bahn website, use the stopover function and put in "Muehldorf Bhf" as the stopover (you'll change trains there).
