For big cities, I think that Berlin is a great value.
Travel costs in the European countryside are, as a general rue, far lower than in most European cities.In terms of countries, in general, Spain and Portugal are more economical than much of western Europe, Madrid and Lisbon are more affordable than many other cities. Also Budapest, Krakow, and Dubrovnik.In general, the most expensive places are London, Venice, Amsterdam, Venice, Florence, Rome, Copenhagen, Oslo, Zurich and other Swiss cities.Andreas (lives in Germany) has said that Berlin is a lower cost city, same as what Sharon said.
Some European cities are dirt cheap, but I doubt you'd want to visit them - Skopje, Chisinau, Bucharest, Belgrage, Pristina, etc.
Very roughly, the farther you go east, the more the prices drop. In some matters, Prague can still be inexpensive compared to Germany, but it's catching up. Warsaw and Krakow (and many other cities in Poland that nobody visits) are a bargain. The Baltic capitals are still very affordable. When I last visited several years ago, Sofia (one of Europe's under-visited gems) was also very cheap. Russian cities are a curious mixture. Food, transport and entertainment prices are well below the Western average, but lodging can be very expensive.
Sharon is right- Berlin is an amazing value for a capital city.
Berlin is very reasonable, not only lodging, but the food too. It is such a fun city too, and really exciting. I would go up there tomorrow if I had a couple days off. There is so much to see there. Try looking for apts. instead of a hotel if you really want a bargain. Both sites are in English.

Visiting a city in Europe from Winnipeg in Canada, part of the expense is the price for transportation from Winnipeg to the city in Europe. Flying from Winnipeg to Berlin can cost $ 158. (U.S. Dollars) less than the cost for flying from Winnipeg to Lisbon in Portugal. (for travelling on the same days, in June 2009). Flying from Winnipeg to Berlin can cost $ 361. (U.S. Dollars) less than the cost for flying from Winnipeg to Krakow in Poland. (for travelling on the same days, in June 2009). Flying from Winnipeg to Frankfurt in Germany should cost less money than flyng from Winnipeg to Berlin in Germany. Most people flying from Canada to a Frankfurt airport, in a vacation trip to Germany, do not stay in only the city Frankfurt. Many people flying to a Frankfurt airport go to smaller towns in Germany (such as St. Goar at the Rhine River) where the expense for overnight accomodations can be lower, compared with that expense at the city Frankfurt. But your question is about visiting a "city" in Europe. Therefore, I think one of the cities to include in the answer to your question is -> BERLIN.

Smaller towns are cheaper than cities. Germany is cheaper than Italy, but I don't know how it compares to Switzerland or France. What are your goals? What do you like? Mountains? Rivers? Museums? Ancient history? Medieval history? Architecture?
Randy, they can all be Cheap (or expensive) depending on You and Your way of travelling. Where would you Love to go? Figure that out, then figure out how to do it cheaply.
Sylvia made a good point. Some people can go to a city considered expensive and due to travel style preference(does hotel have to have an elevator and a/?) and reseach done ahead of time , they can find it no more expensive then another city.
