I have purchased a german rail pass.
If i want to book trains online, should I click the 'seat reservation only' box?
If not, what should I do?
If I reserve the seats in Germany rail station do I have to pay any handling charge?
Is it necessary to book ICE trains?

It is only necessary to "book", ie reserve, ICE trains if the German Rail website says reservations are compulsory, usually only on ICE Sprinters to Berlin.
The cost to reserve seats on a train with a rail pass will be the same if you reserve them in the stations or online (more if you use RailEurope), so I see no advantage to reserving online.
You can reserve a seat online by clicking the "seat reservations only" box.
