Is there a bus from GARMICH-partenkirchen to Salzburg ? We are looking for the cheapest way. If we take the train does it take us back to Munich first? How much is the fare?

Unfortunately, Perry's link is not to Deutsche Bahn (the German national rail network), but to RailEurope, which will charge more than necessary, and will not list all the trains running nor all their intermediate stops. To get more details information on routes, times, frequencies, and prices, go to www.bahn.de (choose English in the dropdown window near the top right.) Any train listed with a little red R needs a reservation.
Well, Perry's link won't get you anywhere. That is a link to RailEurope's ICE site (not the Bahn). There is no ICE (InterCityExpress) service from Garmisch-Partenkirchen to Munich and only a few ICEs from Munich to Salzburg.
Instead, use http://reiseauskunft.bahn.de/bin/query.exe/en. Put in "Garmisch-Partenkirchen Bahnhof" (note the spelling of Garmisch) as the "from" and "Salzburg" as the "to". If you select "only local transport" under "Means of Transport", it will give you trains for which the Bayern-Ticket is valid.
It sounds like there are at least two of you (since you said "We"), so splitting a €27 Bayern-Ticket would cost you €13,50 each. I don't think you will find bus transportation for less then that.
