I will be staying in Munich shortly and would like suggestions re clean but inexpensive accommodation, b & b, etc.
I would just look in Rick's book for the places he suggests. The metro is very easy to use there, so you will not necessarily need to be right by the trains.
The underground metro system (S-Bhans) run into the train station. Therefore there is no need to stay at the main train station - just be sure to stay close to a metro. Hotel Viktualientmarkt and Hotel Blauer Bock are nice, inexpensive, well located small hotels. They are both located around the Viktualienmarkt which is the big outdoor beer garden/street market. A metro station is located close by. The Marienplatz is also within easy walking distance. This is area is SOOO much nicer than the main train station area.
I'd say Tim's advice is pretty good. There is probably more to see around Marienplatz (Viktualienmarkt is closest to the Marienplatz S-Bahn station), and Marienplatz is only about 3 min by S-Bahn from the Hbf.
On the other hand, if you do want to be nearer the station, there is Hotel Royal (www.hotel-royal) a few blocks away. It is fairly inexpensive. Somebody who posted here stayed there and told me later it was fine. Someone else said the neighborhood was a little "tacky", but I don't think anywhere in Munich would be unsafe.
