I am trying to make the decision of where to stay more nights, Bruges or Amsterdam. We will have 5 or 6 days to visit this area.

I think it depends on your interest. Bruges is much smaller, with a lot of culture in a small space. You can do the highlights in a day or two, but spend many more days to see all the various museums and sites.
Two things to consider are that Belgian museums are often, but not always, closed on Mondays. Also, B&Bs in Belgium may have a minimum stay of 2 or 3 nights or charge more per night for a very short stay.
I'd say spend more time in Bruges, but thats me :o)

I don't know your tastes or the rest of your itinerary that this fits in to. However, there is more to see and do in Amsterdam so I would generally spend more time there than in Brugges.

We spent 2 days in Brugge and used one of those to take a day trip to Brussels. The food, beer, and chocolates in Belguim was fabulous. My kids loved the musical instruments museum in Brussels.
