Can you buy a Bayern ticket in Salzburg, or do you need to get it in Germany before you go to Austria? We will use our German rail passes to get to Salzburg, but will be one day short to be able to use them coming back to Munich before taking a night train to Hamburg.
Unless things have changed (and I don't think it has) you CAN buy the Bayernkarte in Salzburg to go to Munich.
We did in 2005.
This last June we bought a Bayern-Ticket in Salzburg. There was "DB" (German Railway) ticket machine at one end of the station. I did not try the "ÖBB" (Austrian Railway) machines. There was also a "DB" window but it was not open either of the times that I was in the station so I am uncertain about it.

Salzburg is treated as the last stop on German Rail. You should be able to get your ticket there.
When I talked to German Rail about a year ago they told me that the Bayern-Ticket is available at DB automats in the Salzburg station. There is no German Rail ticket counter there, and, they said, Austrian Rail doesn't sell it. However, in October, I was in Neumarkt-Kallam, Austria, waiting for a connection, and I noticed that the Austrian Rail automat there did sell the Bayern-Ticket, so maybe things have changed.

You can use the kiosk just to the left of the DB window in the lobby (you must buy from DB, not OBB) as you probably know.
The ticket is also good for local transportation in Munich - e.g. a day of sightseeing until going back to the main station for your connecting train.
