I want to go to Annecy this June, but it would be during their big Film Festival. I have no interest in the Film Festival and I am worried that it might severly affect my experience their. Is it going to be very crowded? Would it be a bad idea to go during the festival?

I think it completely depends on having reservations at a hotel you'll like. If you show up without reservations, you'll likely have a miserable time trying to find a place to stay. If you already have a place to stay, I imagine Annecy will be beautiful and the crowds not too bad. Film festivals tend to concentrate participants at specific locations and times.
