Are they Days Out Guide two for one ticket booklets still available at the train stations for use with the Travelcard? If so are St. Paul's and The London Eye still included? Thanks!

Not at the moment, look again nearer your date of travel because the list changes from time to time. You will get more sites listed in the quieter months. Yes, in theory, the booklets are available but sometimes run out so, if you can, print out some blanks to bring with you. Here are the current offers for London. http://www.daysoutguide.co.uk/landmarks-historical-sites/counties/London?page=1
I do not believe that St. Pauls ever was included and unfortunately the London Eye was no longer on it when I visited in August. Make sure if you pick up a Days out 2FOR1 guide that it is the newest one. I tried to the brochure at the Tower of London and was told the coupon I had pulled from my brochure was expired. They made me go get another brochure. It was a pain!
St. Paul's Cathedral was available as a Days Out 2 for 1 offer for a short time at the beginning of 2010 and 2011, sometime in January, February or March. There is no telling if it or the London Eye will ever be offered again.
