We arrive on August 31, 2009 into Copenhagen via Costa Cruise Lines. Please advise if their is public transport from the dock area to center city.

I did the oposite, I went from the center of town to the terminal.
We just got a taxi, it was pretty reasonably priced.
Enjoy your cruise, I have sailed on Costa twice.
It is possible to take a train/tram to/from the terminal area (some ships dock closer to town than others). The stop isn't too far from the terminal, but being a commercial dock, it's a bit hard to figure out where to go.
Taxis are at every port, but it was an easy walk.
JUst returned from a Holland America cruise disembarking in Copenhagen. We were at the Freeport Terminal, farther away than the one close to the Little Mermaid. Only taxis available and many waiting for one. We walked out of the terminal to the right, and caught one across the street, a block away. It cost about $40 including tip to the Marriott. Talked to other passengers who paid a bit less. If you can walk a ways with your luggage, there was a train station, but it was a good walk.
