For Hotel suggestions for both cities, you might want to have a look at the Italy 2010 Guidebook. It has listings for Hotels in different parts of each city and in different price ranges, and provides websites for these.

For Rome, have a look at www.hotelaberdeen.it/inglese/hotel.htm (it's near Termini station so very convenient for transportation)

For Milan, have a look at www.hotel-london-milan.com/ (it's close to Via Dante, so within walking distance to the Duomo, Galleria Vittorio Emmanuele, etc. - from there it's also an easy 30-minute trip to MXP via the Malpensa Express with no worries about traffic).
