The RAF Museum is wonderful. They have a wide range of planes, from WWI to the modern day. But there is a healthy supply of WWII planes. Make sure you see the Sunderland Flying Boat. Awesome!
There is a restored RAF base around York/Leeds - I can't remember the name but ask any local there. If you are in that area go visit Beamish, a restored coal-mining town, very well done and although a bit touristy worth the admission fee.
I found the Cabinet War Rooms and Churchill Museum really interesting - http://cwr.iwm.org.uk/. It's part of the Imperial War Museum but right in downtown London off Whitehall. These are the actual rooms from which Churchill directed the war effort. Amazing.
