Does anyone have any suggestions whether to book a day trip from Dublin to Belfast or to do it on your own?
If booking a tour, any suggestions on who to use?

It's easy enough to just take the train on your own. Once there, you can take a Black Cab tour to see all of the highlights with a knowledgeable local guide. The train takes about 90 minutes.

As the others have said, the train is probably the best method. It's an easy trip from Connolly station to Belfast, about 2 hours as I recall.
I believe there are Red Bus tours in Belfast, but the previous suggestion to use the Black Cab tours is also good as that would allow you more flexibility to cover "both areas" rather than being on a pre-defined route.

Matt, we were just there a month ago and we did the City Sightseeing Bus tour. It was wonderful because it covered all the major sights to include the Falls and Shankhill neighborhoods. Not to mention that some of the tour guides were very entertaining (we went on two or three different buses). Although most people recommend the black cab tours, they can be quite pricey, and they don't all cover the other sights besides the neighborhoods. Well, they could, but you may be paying extra for other areas of teh city. You'd be able to tour on the big bus the entire day, and you could use it as transportation to and from the train/bus station (assuming you're taking the train/bus from Dublin) since there are pickup points by the station. Enjoy! We were only in Belfast for one night but really thought it was a neat city...
You'd better check the train schedule. A bridge is out so only buses running to Belfast.
