We are planning a trip to Prague, Budapest and Vienna in the fall. Is enough english spoken in these cities for us to manage on our own?

Yes, but it wouldn't hurt to learn a few basic words that express questions, thank you, please, etc. You won't have a problem, we didn't. If you are in a situation where you need help look for a teen ager. They know English.
These towns are all very heavily touristic. We were in Vienna and Budapest last summer, and in Prague some years ago. In all cases, my rudamentary German was occasionally useful, but we could easily get by with English only.
In the tourist areas of all three cities English is spoken. Don't worry you'll be fine.
