The cheapest is public transport. Unfortunately there is no train from the airport yet. Take bus #119 to Dejvicke namesti which is the end of the line. From there you take subway to station Muzeum where you change to red line (also subway train) direction Ladvi and Hlavni nadrazi (Main railroad station) is your first stop. Price of ticket is slowly creeping up but I think is still less than two dollars. Last time I took taxi from the airport it cost around 700 crowns which right now would be around $35.

Ilja's advice is good. If you are going to be in Prague for a few days and plan to use public transport it is worth getting a 3 day pass, good for buses, metro and trams, which costs 330 crowns. (A five day costs 500.)

There is a booth at the airport, directly opposite where you exit customs, which sells these and you can then use it for the journey into town.

If I'm in a hurry I sometimes use the shuttle bus. Details here

I agree. Also, if you're taking the transport around lunch or dinner time and aren't weighed down by a ton of baggage, there's a great little pub/restaurant called Pod Loubim right off of the Dejvicke bus stop. It's directly across from the dormitory (you'll spot it, it's big, grey and takes up almost the entire side street). It's good food for good prices, and the staff there is generally friendly.

Try a search on the topic. A month or so ago, someone posted very detailed information about the airport-to-town options, including prices for each.
