For Budapest I can highly recommend a restaurant on Kelenhegyi utca 58 (Buda): Busulo Juhász serves traditional Hungarian fare in a great setting with views of the royal palace, St. Mathias, etc. Evenings they used to have folkdancing as well.
No Stress in Prague near Old Town Square was good when we were there several years ago.

Klasterni Pivovar (a monestary brewery up near the Castle)...excellent food,, beer, and prices, plus they have traditional Czech music and a couple that does traditional dances.
Plzenska Restayrance u Dvou Kocek ("By the Two Cats")...good, cheap and near the Old Town Square at the end of Havelska Market.
Also, if you are bringing your family and you have yound kids...a great Italian restaurant is very family oriented, dishing out pictures to color that they put on their 'fridge to display when the kids are done...called Pizzaria Rugantino (behind and to the left of the Tyn Church in the Old Town Square area.
